To maybe explain the weirdness, /etc/master.passwd might've been out of
sync with /etc/passwd. Rebuilding it (pwd_mkdb -p /etc/master.passwd)
might have helped.

That said, FreeBSD-12 requires user ntpd:ntpd (123:123) to exist, as per
[0][1]. So if you upgraded from source, maybe the mergemaster steps
didn't work out? If you upgraded using freebsd-update(8), I don't know
what went wrong.
